On the nature of heterotachy

Heterotachy describes different lineage specific rates of evolution at individual sites in a multiple sequence alignment. Different underlying processes could contribute to this phenomenon. We discuss the form of heterotachy that is likely to occur in Nature. We show using simulations that under a biologically realistic model of heterotachy tree building can have low reconstruction accuracy. We discuss this problem.
